I suppose that the rifle shot just fine and all day before the upgrades?

You can tune the motor height...take off the grip and adjust the screw in the bottom of the motor cage. All the way up and the gun should jam (and probably pop your fuse at the same time if you hold the trigger down), too low and you'll hear that wild screeching noise. Somewhere in between you'll get a nice "quiet", "dead" sound.

If possible, swap batteries with a buddy. Also, swap motors (you want a short neck motor)...I've seen at least 3 CA version 3 mechboxes that just didn't work well until the motor was swapped out (but that's too limited to say that you should definitely have to swap it out).
